If you use Square to process payments and QuickBooks Online (QBO) to manage your accounting, you have two of the best small business financial tools on the market. However, without a clean Square and QuickBooks Online integration, your books can quickly turn into a messy web of duplicate sales income, unrecorded merchant fees, and mismatched bank reconciliations.

Whether you are setting up this app connection for the first time or fixing historical sync errors, this step-by-step guide walks you through how to connect Square and Square Checking to QuickBooks Online, establishes a seamless daily bookkeeping workflow, and covers the top common mistakes to avoid.

How to Set Up the Square & QuickBooks Online Integration

Setting up your QuickBooks Online Square integration correctly from day one will save you hours of manual reconciliation later.

Step 1: Connect the Square App to QuickBooks Online

QuickBooks Online offers an official, native connector built specifically for Square.

1. Log in to your QuickBooks Online account.

2. Navigate to Apps in the left sidebar menu and click Find Apps.

3. Search for Connect to Square (or Square Connector by QuickBooks).

4. Click Get App Now and authorize the sync by entering your Square account credentials.

5. Select the specific Square locations you want to pull into QuickBooks.

6. Set your import start date (choose historical dates if you need past data brought in) and authorize the initial connection.

Step 2: Map Your Chart of Accounts and App Settings

The most frequent issue with automated accounting syncs is improper account mapping. Before finalizing settings, ensure these accounts exist on your Chart of Accounts:

  • Square Clearing / Holding Account: A dedicated clearing account (set up as a Bank or Current Asset account) that temporarily holds gross sales before funds transfer to your bank.

  • Square Processing Fees (Expense Account): A dedicated expense account for merchant processing costs.

  • Sales Income & Tax Liability Accounts: Properly mapped income categories and sales tax line items.

To review or edit these mappings anytime, navigate to Transactions > App Transactions > App Settings > Square inside QBO.

Step 3: Connect Square Checking (Sutton Bank Feed)

If your business uses Square Checking—Square’s business debit and banking account with instant daily sales availability—you will connect it directly to your bank feed just like a traditional bank account.

1. Go to Transactions > Bank Transactions (or Banking).

2. Click Link Account or Add Account.

3. Search for Square Checking or Sutton Bank (the financial institution behind Square Checking).

4. Log in using your credentials and select your active checking account.

5. Map this feed to your corresponding Square Checking Account on your QBO Chart of Accounts.

The Ideal Daily Workflow for Square and QBO

To ensure your financial reports remain accurate, always follow this two-step Sales First, Banking Second workflow.

Square App

Captures Gross Sales + Tax - Fees - Refunds + Tips

Step 1: App Transactions

QBO > Transactions > App Transactions > Square

Review & ADD sales receipts & summarized data

Step 2: Bank Transactions

QBO > Transactions > Bank Transactions (Bank Feed)

MATCH the payout deposit against Square App data

1. Review & Add Under App Transactions

  • Go to Transactions > App Transactions.

  • Under the For Review tab, QuickBooks breaks down gross sales, discounts, collected sales tax, and deducted merchant fees.

  • Select Confirm or Add. This step generates the proper Sales Receipts and records fee expenses in your general ledger.

2. Match Deposits in Bank Transactions

  • Go to Transactions > Bank Transactions (your primary bank or Square Checking feed).

  • Find the incoming daily deposit from Square.

  • Do NOT click Add. Because sales were recorded in Step 1, QuickBooks will highlight a green Match badge.

  • Click Match to connect the physical bank deposit to the detailed sales receipt and merchant fee data.

Pro-Tips for a Seamless Integration Workflow

  • Never Add Sales Straight from the Bank Feed: If you click "Add" on a payout deposit in your bank feed, you will underreport gross revenue and completely miss tracking merchant fee expenses.

  • Align Product Names for Inventory Tracking: If you track physical inventory in QBO, make sure product names match your Square inventory list identically. Mismatches will route all line items to an unassigned Square Sales account.

  • Consider Batch-Summary Connectors for High Volume: If you run an e-commerce store or process hundreds of daily transactions, native line-by-line syncs can clutter your general ledger. Third-party tools like Link My Books, PayTraQer, or Webgility aggregate high-volume daily sales into concise journal entries.

Common Square & QuickBooks Setup Mistakes to Avoid

  1. Recording Net Deposits as Gross Revenue: When Square pays out $95 on a $100 order (after keeping $5 in fees), categorizing that $95 direct bank deposit as revenue undercounts total sales by $5 and ignores your payment processing expense.

  2. Double-Counting Income: Clicking Add under App Transactions and then clicking Add again inside Bank Transactions doubles your reported income. Always Add in App Transactions, then Match in Banking.

  3. Misconfigured Sales Tax Liability: If sales tax liability accounts aren't linked during initial setup, sales tax collected from customers gets miscategorized as standard income, creating tax calculation errors.

  4. Expecting Exact Calendar Day Alignment: Square payout batches often run across late-night cutoffs. A single bank deposit may group transactions across multiple days—use transaction IDs rather than calendar dates to confirm matches.
